I could imagine something like vmware has, where you have a hidable sidebar where all your messages are with timestamp, so you could see them in a list if expanded or just hide it so only the top line is shown.
I'd suggest to get rid of the centered-popup-blocking-everything-until-clicked because they cause an interruption on your workflow, and interruptions are not good for your focus.
