According to https://dev.cfengine.com/issues/6088, it seems to happen due to locking issues.
I'm merging the fix proposed in this ticket here.

By the way, this happens only when you run "cf-agent" manually, outside of the automatic scheduler.
You can still run cf-agent manually, but make sure you always use "-K" (cf-agent -K).
