Use rudder commands directly inside other rudder commands

Description
Use
rudder agent stop
Instead of:
${BASEDIR}/agent-stop
- Target version set to 3.1.14
And the same in any other commands. We should never call the sub-commands directly.

This bug has been fixed in Rudder 3.1.15/14 and 3.2.8/7 which were released today.
