When upgrading to 4.0.x, Directives are lost

Description

When upgrading from 3.1 to 4.0.x, somes directives can be lost.
In our test case, it was several directives 27968204-7a85-447a-b184-ac81e5d38166 (create a directory) and 23e7b293-d3ab-4d3f-b1a3-b94b39267eea (command_exec)
They were not correctly located in the file system (under :/var/rudder/configuration-repository/directives/applications/a21f0a01-0175-434c-a7ac-905d9a7dd994)
The second one was at least updated on 21/11/2106, according to event logs.

rejecting: directive was removed by an import of directive library one year ago, and 23e7b293-d3ab-4d3f-b1a3-b94b39267eea is still there
so everything is as expected
